There is a new CTF mod out called Tribal CTF, with heaps of new maps and lots of other yummy stuff like three tribe games etc:

The Tribal CTF game will have a few major features that differ from the standard CTF game. One of those is the evolution from the Red and Blue teams into unique tribes.

You will have no difficulties in decerning friend from foe as each tribe has it's own arcihtecture [sic], personality and homeworld.

The 3-team gameplay mode brings us a completelely new style of gameplay that will appeal to all CTF fans around. Choose the tribe which suits you best and try to become ultimate conquerer
